If you decided to do nav-meshing you'd likely want to auto-generate it, then go back into it with the SDK and outline better cover locations such as jump areas, as well as code specific NPC's to avoid jump points and certain sized cover locations. As mentioned since these would be 600 and bellow NPCs, they would need coding to avoid crouching areas, or crouching in cover.

Though its for CS:S, it still gives a general idea of what needs to be done in regards to a nav-mesh.
